Pure DNA Explorer

Universe Snapshot

Complete-database PDB counts and precomputed family row totals for the 1,830-entry local pure-DNA set used by this site, selected from 237,057 scanned PDB entries by SEQRES-based canonical DNA-only filtering, excluding RNA, hybrid, protein, and noncanonical cases. Top-level form classes shown below follow NAKB annotations.

Filter Stack

PDB-level filters are applied first. Sequence context and terminal policy are applied only at the observation layer. Plot-display controls change only how the selected data are drawn.

Data Selection

These controls change which PDB entries and observations are included.

Plot Display

These controls only change the visual presentation of the selected data.

Circular Axis Controls how periodic angles are displayed without changing the underlying values.
Smoothing σ Gaussian smoothing width in histogram-bin units. Larger values flatten peaks.
Probability / Density Probability shows smoothed per-bin mass. Density additionally normalizes by bin width, including angular-bin width for circular variables.
Trace Style Switch between the current filled traces and line-only curves without changing the selected data.
Histogram Detail Controls the raw histogram resolution before smoothing. Standard uses 64 bins for linear parameters and 72 for circular parameters; Fine doubles this to 128 and 144. The selected bins are Gaussian-smoothed using the current Smoothing σ. Under Probability, the smoothed bins are normalized to sum to 1; under Density, they are additionally divided by bin width, including angular bin width for circular variables.

Distribution View

Current filters apply only here. The cards above stay fixed to the complete database, while the plot and summary below change with the filter stack.

Filtered PDB entries The number of PDB entries that pass the current PDB-level filters before observation-level context or terminal filtering. -
Plotted observations The number of individual rows that remain after both PDB-level and observation-level filters and are actually drawn in the current plot. -
Current family rows The total number of precomputed rows loaded for the currently selected family before any filters are applied. -

Visible Series Summary

Summary cards are generated from the same filtered observation stream used to draw the plot.

Family Overview

All parameters in the selected family, with click-to-focus navigation.

2D Joint Analysis

Select a second parameter to generate a joint distribution heatmap. Only families at the same observation level can be paired. Observations are matched by PDB entry and site label.

Color Scale Linear maps color directly to the current Probability/Density values. Log applies a log transform to those same values so weaker populated regions stay visible.
Color Palette Only changes the heatmap colors. It does not change filtering, binning, smoothing, or normalization. Hotspots matches the older CMAP-style report heatmaps in this project.
